You can fly with Uzbekistan Airways, Air China, Air Astana or JAL from Astana to Tokyo.

The flight time between Nursultan Nazarbayev (NQZ) and Narita International Airport (NRT) via Islam Karimov Tashkent International Airport, TAS is 11 hours and 10 minutes.

Not anymore. But you could fly direct from NQZ to NRT with SCAT Airlines once. However, you can still fly via Tashkent or Beijing among other routes.
